I've got tons of fanfiction saved to my computer in word documents, really really long fanfiction with multiple chapters (some are even split into four arcs, 20 chapters per arc, etc). Just got a Kindle 2 for xmas and I've figured out how to email docs to the amazon converter and then just transfer the converted .AZWs to the kindle via usb.

For the much longer stories, I figure I'll have to combine all the documents into one big document, but that would take a lifetime for some of them and navigating through the story would be ridiculous. I've toyed around with calibre, converting the word docs to pdfs and accessing them through calibre that way, but I have no clue what I'm doing regarding bookmarks and chapter designations so being able to convert the pdf file to mobi is useless at this time.

I'm truly brand spanking new at this, and I tried to figure it out on my own, but there's just too many gaping holes in my understanding of formats, tags, the kindle itself, etc. Could anyone please take the time to explain to me how to make a table of contents/chapter designations/bookmarks, etc? All I'm trying to obtain is a way to organize these epic-length fanfics of mine so that accessing and navigating them on my kindle won't be impossible.
